Tough to do alot with a big group, especially with kids. They have a tendency to get tired. I'd do the aquarium one day, and the science and industry possibly the other. Boat tour is great for adults, but most kids won't be interested and it isn't cheap for the time. Lincoln Park Zoo is super nice and is Free. Big bonus there since you will be spending quite a bit at the other places. Also the lakefront is awesome.

If you get to Ogilive Transit Center (OTC Metra stop) you can take the green line to roosevelt and catch the 146 bus.
Should be 10 min on bus and 5 min walk from train to bus and another 5 min walk from bus to shedd. Plus any time waiting for bus.

They have free days for Illinois residents. The dates are on the website. It states that you should get your tickets in advance online because there's limited capacity and it's first come first serve. They also participate in the Museum For All program which allows low income families who have a link card to get in for $5 general admission, 4 tickets max. You do have to pay extra for all access and the 4D shows but those are all optional. Everything you need to know is available on their website under special events. I just went on July 3 with the Museum For All program.

No, children who live in Illinois do not need to show any ID to visit on a Free Day, as long as they are accompanied by an adult (age 18+) who is a resident of Illinois and has the appropriate proof of residency.
Students
Students (age 12+) with a valid school ID receive a $3 on-site discount on their general admission every day except Illinois Resident Free Days. This offer cannot be combined with the Chicago resident discount and is not available for child admission tickets (age 3-11).
