You can not bring food INTO the aquarium, but you can have your own food in the open public areas outside the aquarium.
Yes you can bring your own lunch. Many people do and go out on the deck over looking the tide pools to eat.

They didn't confiscate my water or cookies that were in my purse. I wouldn't try to bring in a cooler or anything, but reasonable snacks are probably allowed

The Aquarium provides an onsite picnic area reserved for visiting school groups. Individual guests may use the outside seating at the end of Hovden Way. Please note that no food or drink may be consumed inside the Aquarium, and seating is reserved for restaurant patrons in the Monterey Bay Aquarium Restaurant and Cafe. There are a number of great picnic sites within walking distance from the Aquarium, including Lovers Point, Berwick Park and San Carlos Beach.
