Generally that means a company does not use a separate kitchen or facility for gluten- and/or soy-free products. But, the equipment is cleaned thoroughly prior to processing and some times use different equipment altogether. That means while there is a possibility of cross contamination, it is slim.
I would say to talk with Bob's Red mill about there processing and your nutritionist.
