Grand Central Station is a six minute walk down Lexington Avenue from the Affinia. Grand Central gives you access to the 4,5,6,7 and S lines.
There are a couple, but i would recommend Grand Central for it has the best connections
Grand central is only couple of blocks away.
Fares in and out of GCS are pretty expensive. We took a train from Trenton to Penn Station NYC. Fares were almost 1/5 the cost and overnight parking was cheap.

It all depends where you want to go, if it's the subway back to JFK then I would catch the E train on 53rd and 3rd.
