It all depends the demands during at the moment. Cheapest way is on shuttle if your are by yourself.
Subway/bus is totally safe and cheap. Uber/lyft depends on time due to surge charging. I've never been lucky with that

Best bet is to take Uber unless you want to be adventurous. You will have to take bus 60 from the airport getting off at 125 Street and Lexington Avenue. Take train 4 or 5 that goes express until times square.
