If you both are separated, you will both be assigned to the single homeless shelters for men, and the one for women. You should call first before arriving.
Lala you have to apply for domestic partnership. Go down to Coalition for the homeless on 22 nassau st in Manhattan they can help if you explain.

Hi when I was in there I seen couples come in and I don't know where they go but they wasn't up there when we was at because it is a men's shelter it's best to go down to pass find out where your nearest past shelter is that they can help you a lot better good luck on finding a place
