I think it depends on the exhibit. FYI: ica watershed itself is a fairly small. Maybe better to have both ica seaport and watershed on the same day as the whole afternoon activity. Also, this way, they can enjoy the ferry ride to and from seaport.
Also at the museum they have activities for children. Definitely check out what's exhibiting before you go. Call them. They're very informative. I'm a member so I get a booklet in the mail that tells me all about the upcoming exhibits and performances. It's totally worth being a member. Hope that helps.
