Of course you can take the train, but the nearest station is some distance away. I think Grand (Red Line) is the closest, the Metra is much further.

A convenient way to get there by public transit from the north side is to take the brown or red line and transfer to the 66 bus at Chicago Ave. The 66 runs frequently and picks up right at both stations, and ends directly at the pier. Way cheaper than parking!
Since the OP would be coming from either Hammond or Hegewisch(per his/her reviews), I'd take the South Shore to Randolph St (Millennium) station, walk west to the closest #29 State St bus stop on State Street going north, and take that all the way to Navy Pier's bus terminal. Do the same thing in reverse to head back to the train. And allow for a few minutes, to walk between the bus stop on State and the South Shore/Metra Electric train station.
Or you can take a taxi from the train to the pier!
