If I order a car in NYC via points but end up landing in another city such as Boston will budget (or other large companies as well) credit that reservation in Boston, assuming it is the same rate.

I don't know, I never rented a car with points...you should call them and get everything clear before renting...you don't to get stuck with the bill....if u get my drift!!
