I dont think it was made with ghee as it didn't taste ghee in it. However, as mentioned earlier by Shankar you tell him while ordering and they will make it without ghee.
Yes. They're accommodative and flexible. They may serve without ghee too.
I'm not sure if they use ghee for their tomato rice. You can tell them that you are allergic and they will accommodate.

As long as you add your requirements during the order, they will either accommodate or say no. I was able to order a few dishes without Onions.
