Yes, much easier to take train from New London to New York. Orient Point, L.I. has a bus (or cab or Uber) for the 15-20 minute trip from ferry slip to Greenport. From there you can catch a Long Island Rail Road train in to NYC.

Unless you really want a ferry ride. It would be faster and much easier to take train from new London. There you have 2 choices, Amtrak, very nice but a tad expensive depending on time of day, day of the week, type of service, etc. The other option is the commuter train, cheaper but bare and I mean bare essentials. It all comes down to are you doing this for price, for ease of it, or do you want a beautiful, fun ferry ride. I use the ferry a lot and LOVE it, but I have never used the ferry to get to the City. Amtrak and the commuter train take you right to Manhattan - very easy.
The bus isnt bad, takes two and a half hours.
Amtrak or metro north can get you there

From New London you can take Amtrak right into Penn Station
