The museum is handicap accessible (with an elevator to visit the 2nd floor as well as a ramp to board Schooner Diligence in the exhibit Patriots & Pirates). Cruiser Olympia and Submarine Becuna aren't handicap accessible. Both have steep steps visitors need to use to navigate.

Are there stairs that my mother would have to walk up. She has a Walker.

Neither the ship nor the submarine are handicap accessible. Sorry.

The museum is composed by 3 places: 1 building, 1 ship and a submarine. You are not going to have problem in the building, but I am not sure about the ship and definitely in the submarine you can't get into.
