Yes, you may. Clipper card is a method of payment that can be used across modes of transportations in the bay area. But, If you have a VTA pass(monthly) loaded into your clipper, you may not use that pass for caltrain travel. But, you can use it for your Caltrain travel if you load money into your clipper card from one of the clipper loading machines. Once you load it, you have to tag it at Santa Clara station before boarding Caltrain and then tag off at San Francisco station. Hope i answered your question
