There are two companies that I suggest to check into Hornblower Cruises and events is the first one. They do cocktail cruises dinner and brunch cruises all of them will cruise by and around the golden gate bridge alcatraz treasure island bay bridge and the giants stadium on game days. The other is oh shoot I forget their name but it's like the blue and gold fleet or red something they are just bay tours boats nothing fancy about them both can be found on the embarcadero. Hornblower also has their offices on the santa rosa which is open to the public you can tour the historic ferry boat and go upstairs on the roof to take pictures at pier 3

Yes. Cruise ships go underneath too. The clearance is 67 metres. For more facts, see http://goldengatebridge.org/research/factsGGBDesign.php or take a look at the exhibition at the bridge.
