No, with any car you modify you set yourself up, but just a word of advice you should only be worried if you're making more than 400 horsepower or 400 torque
They need to prove the damage was cuased by the modified part if not they need to cover it through warranty.. (From an employee at a Ford dealership)

If the modification is the cause of the problem, no warranty coverage. The dealer cant just deny warranty coverage because you've changed something. The mod has to directly cause the problem.
