Only outdoor portion is a sea lion show but that's still under a roof. Everything else is indoors.
95% of the aquarium is indoors. In a remarkably cramped, 50 year old building with awful climate control. Enjoy!

Both the Harbor Seal and Fur Seal exhibits are open air but under a roof. Otherwise, everything is inside. This winter they constructed a tent outside such that you do not need to wait in the cold while buying tickets.
