In the summer i'm going to NH and me and my grandparents are coming to boston and I wanna ask is it worth visiting both the franklin park zoo and the Aquarium.

You would be roaming around the aquarium very often. Just walk around and you would know of it is something you want to see... Boston has a lot of historic places, so if you are crunched for time and have seen aquariums, you could skip it
