Rainy weather may discourage other visitors. Fewer visitors in the caverns would make a better experience. I would prefer visiting on a rainy day.
When is raining the only inconvenience can be driving there. Some people prefer not to drive when is raining. If you want to visit Skyline Caverns too and drive through Skyline Drive maybe is a kind of risky and turned a little bit foggy reducing your visibility when driving...
The inside of the caverns won't be wet, so no problem at all.
The caverns are open every day of the year, and as they are inside, won't be shut down by rain.
Great place to go if you have to take a rain check on something else. You might not be able to do the activities around, like garden maze or rope adventure. Also sitting outside to enjoy the view might be not possible but you can still walk through the caverns and visit the museum around the corner.
Get wet on way to and from car
There is no problem with rain as caverns are underground and the nearby areas are hilly so it will be more beautiful

It doesn't matter what the weather is. The only inconvenience is you might get wet on your way in or out of the attraction. You wouldn't be able to go through the maze which is a separate attraction if it's raining.
