Does my water bottle that I carry in the airport and on the plane, have to be clear?

No.

There are water fountains once you've cleared the security process. You can freely refill your bottles after you've processed thru the checkpoint.

It does not have to be clear, but they likely will not allow liquids to go through security, so it will have to be empty until you get into the secured gate area
