Yes they are allowed in the lagoons and beach side. You should be aware the inland areas around the Cape have some very large alligators...although alligators are not too aggressive, large males during the breeding season can be....

Yes. You can bring your own kayak and there are a few launches to kayak around Mosquito Lagoon. I haven't seen many people kayak on the beach side but am pretty sure it's allowed. Have fun!
