I am looking for something for my son who has chosen JPII as his patron saint. Would you recommend I go to the shop at the shrine, or would I have a better selection at the Basilica?

Both are excellent places but I would recommend the jp2 Shrine

The Shrine would have three best JPII specific selection. If course they are so close you can do both.
