Hi Cori - Yes, strollers and children wagons are allowed throughout the Zoo. We also offer quiet zones where guests can sit and regroup away from bustling crowds or stimulants. Quiet zones are located along the Marco Polo Trail Trek (steps away from the moon bear exhibit); and indoors at the EMT room of the Sophie Danforth Administrative Building (across from the Alex & Ani Farmyard). In addition, the Zoo's last sensory-friendly day of the year, November 6, is made available to give those with sensory-processing disorders a quieter, less crowded experience. On the first Tuesday of the month thru November they have a sensory hour from 9-10 for mostly autistic kids. I took my autistic 5yr old and she loved it. I know I didn't answer your question but it's something to look into.
It's a pretty open park but there are some trails with hills. The zoo is pretty easy to walk and the walkways are definitely big enough for a wagon.
We brought our toddler stroller. Lot of people had their own wagons. you can bring your own as well. Zoo rent their wagons also if you want to rent there.
