I arrive by Megabus to this place at 6 AM in the morning. Can I walk in to use the TOILET / lavatory? Or, is it exclusive to Amtrak customers?

That's correct. Union Station is a Train and Bus station. The bathrooms are open to the public.

Yes, you sre allowed in the terminal if you ride Megabus. You will arrive behind the terminal and you actually have to enter the terminal to leave.
