If you go via the New Jersey ferry, it stops at Ellis Island first then Liberty Island. The New York ferry, stops at Liberty Island first. Either way it is okay to stay on the ferry and skip Liberty Island completely. No one forces you off the boat.
You'll be taken to Liberty Island first, once there you just have to wait for the next ship to Ellis island, there are no direct trips to Ellis island
