What happen if my financial institute take money back from a merchant that didn't respond to his rebuttal in time and when they did it ruled in my favor. Is it legal for the merchant to come after the client?

Yes, if the merchant is actually owed money for goods or services then the merchant can sue the client. Although it is probably unlikely since the merchant didn't even bother to respond to the financial institution which would have been eaiser.
