There are multiple pay lots nearby. If you go to their website they list the garage that the Harbor Cruise will validate for.
If you're taking the train or bus into South Station, the Aquarium is a short 15 minute walk straight up Atlantic Av. From Back Bay sta., take the Orange Line to State, then walk or take the Blue Line to the Aquarium. Much cheaper to take the mbta.com

Where are you coming from, Barbara? Uber may be cheaper than parking. Also, like Brian said, Aquarium Station on the blue line is right at the whale watch booth.
You can park in the parking garage around the corner but o recommend taking the train in to aquarium on the blue line
We travelled into Boston via transit as our hotel had free parking but there was at least one car park nearby.

There is a multi storey parking structure very close to the ticket counter. You will see it.
