You will have to pay. I served in the Navy as well, actually here at 32nd St. and also visited the Midway Museum with a buddy who also served on her in Japan for 4 years, we all payed getting into her. It's no longer a ship in the fleet, she is now a floating museum, as such your entrance fee helps pay the cost of maintaining her.
I'd just call them and find out. In my opinion you should be able to pull out the vessel and take her for a spin. Enjoy!
