Look on Airbnb. I found a place across spa creek for $57 a night. While it was in the basement of a house it had a separate entrance and even a washer and dryer to use to bring clean clothes home rather than dirty ones
I stayed at the Maryland Inn, but that's because it was suppose to be haunted. You are better off staying at the Governor Calvert Inn that one has Valet parking.
Annapolis Waterfront hotel
There is a Hilton Garden Inn downtown. It's close to everything.
We stayed at the Graduate Hotel. Excellent on all accounts.
