Yes in the parking garage which is free
I purchased weekend Amtrak ticket from Irvine to San Diego. However, it looks like a bus ticket now due to COVID. Do I still go to the train station to pick up the damn bus?

Yes. They run buses because they are doing trackwork on weekends
