No. I have never been charged for refills.
That's generally been my experience aswell, the managers allmost always come out to speak directly with guests if their is any issue/appoligize for a misunderstanding ect. However last night they charged for a refill on Sprite. (Perhaps it was only from a can and it was just not conveyed clearly?). Who knows.
I eat there pretty often. It's a nice place with a good menu. I haven't ever been charged for a refill. They do have specialty sodas that only come in cans, I am aware they charge for each of those. There are several managers there and they generally take care of any problem, just ask to see a manager or call during pre or post the Lunch rush. Hope you get it figured out.
