I know this is probably a dumb question but I'll ask to be sure. Does the $3 fee per 25 clays include the clays or do I need to bring my own?

It's $4 (as of June 1, 2018) per box of shells you shot. We don't charge by the clay. And DO NOT bring your own clays. We provide those.
