I am going to need to change planes at SAN from Alaska airlines to American. Will I need to leave the secure area to do that since they are in different terminals?

Unfortunately yes, you will have to go through security again. The terminals are interconnected. Perhaps one day in the future it will be.

Yes you'll be going from Terminal 1 to Terminal 2. There is a bus but its not a bad walk of you have time.
