There are too many homeless people coming into the gym without tagging in at night and sleeping in the bathrooms. I have watched them come and go while the person working the desk is out smoking or away from the desk.

Haven't seen this. When I've gone in early morning, there is no issue. I would suggest letting the desk know what you've seen and/or experienced. If it does not change, then move up the chain to club or corporate management.

That is really new to me. But then I don't go to the gym late or everyday. Sounds like management needs to be notified.
