Yes, most of the trails allow dogs. I hike and walk with my dog there all the time. The only concern would be the squirrels your dog might want to chase. There are also some trails that go into the marshes that don't allow dogs because they have protected wildlife.
To add to the note above, they don't allow dogs at the Alviso (North San Jose) section.
