We stayed at the days inn at hotel circle near sea world. I recommend it 100% clean. Family friendly and reasonably priced. 10 minutes to the zoo and they have a shuttle as well, but i dont know if it runs on the wknds. We took my son this past sunday and they said it didnt run that particular day.
Their are lots of motels and hotels all over mission valley/old town/downtown it's what you want and your willing to pay
