Okay, I was pleasantly surprised that this place had a very warm and cozy inside waiting area. There was very clear and well-maintained benches and seats. An accurate and visible sign with all the train schedules, enjoy of joy there was a free and functioning bathroom.

No. The Ronkonkoma line does not go to Stony Brook. It's better to take bus 3D at the nearby bus stop.
