Water softener system regenerated water at 2am and the water since has a strong metal odor. How long will this take to recycle through? Did laundry and now the clothes are stained with a rust color. What seems to be the issue

There is a potential for a number of issues here. The softener clearly has not regenerated properly and you need to have a technician come out and service it.
