We would need some additional information regarding the system (brand, model, serial, etc.) but it sounds like your unit might be be shutting down due to a flame rectification safety device. The component is designed to shut down the gas to the burners if it no longer detects the presence of an operational burner. This is done to prevent a home from filling with gas. It may be that this component is simply dirty and requires cleaning. However, there are other possibilities and safety devices that could be causing the system to shut down. I would suggest calling a contractor familiar with the type of unit in your home and scheduling a professional inspection.
