In most circumstances, I advocate putting PPF over a defect-free panel so that you have the finest protection money can buy right away. There's nothing wrong with applying PPF over paint flaws; however, you'll notice minor air pockets around the flaws (even areas where touch-up paint has been applied), and PPF will exaggerate the flaws.
