Is it common pratice to charge someone who has an appointment a diagnostic fee just because they didn't purchase the vehicle from this location? The car is under warranty and less than 2 months old.

Absolutely NOT. Especially if it's an issue that's clearly covered by the warranty. I would call the corporate office. I'm sure you will receive a refund, an apology, and possibly a few complimentary oil changes.
