There is an expensive garage under the museum, its great if you have a large slow group, lots of kids and their grandparents, we've used it with out of town friends, but mostly just take the subway from wherever, there is a Subway entrance in the museum, very convenient
My wife and I were there recently. We rented a hotel room with free parking in Jersey City near the Holland Tunnel and rode into town on the PATH train. I cannot begin to tell you how much of New York we would have missed if we had tried to drive our car through the town. They say when in Rome do as the Romans do. New Yorkers take the subway!
There are nearby garages, byt they are extremely expensive. Street parking is also an option, and relatively easy compared to the more touristy areas in Midtown, though it can still be hard to find parking, especially evenings and weekends. Best option is to take the Subway. The 123 trains stop nearby and the B and C stop at the museum itself.

If you're lucky you can find public parking outside for $.25 for every 15 minutes or a very expensive garage for about $60.00 for 4 hours.
