Does Pt Pleasant train station have a parking lot?

Yes! The point pleasant train station has a parking lot; however, you must pay to park in the lot. If you want free parking, you are better off using bay head or manasquan train stations. Both stations are served by the same nj transit train line.
Have they gotten rid of the pay stations for parking? Myself and other commuters do not see any.

Trains on the NJCL were suspended do to a overhead wire problem in Middletown.
On Thanksgiving day what time does the train run in to new York city in the morning and how early does it come that morning from point pleasant nj

It's a holiday/weekend schedule. Trains run every hour. The first train out of Point Pleasant is 525 am. You will need to connect in Long Branch. I suggest you download the NJ Transit App if you have a smartphone. It's available for both Android an Apple. It will give you a more up to date schedule. My suggestion, give yourself plenty of time extra time.

Yes. Just unsure if they charge like the other stations.

Unfortunately you cannot as of yet. However, you can download the NJ Transit app and buy it that way or use a TVM at the station. Its a $5 surcharge if you buy it onboard the train.
